Ive never actually played any zelda games although i love Rpg's....Only chance i had was with a N64 Emulator but the Rom was in Spanish unfortunatly.

As for your question about the chronological story timeline...you are basically opening a can of worms. One thing I will point out is that most people are in agreement that the NES games come after windwaker, and therefor after phantom hourglass...due to the flooding of hyrule.
Regardless of how much this is debated there is noone who will agree with this (ocarina of time and majoras mask shake it up with people talking about split timelines and young and old Link (the one who makes the jump to the future) following two separate paths). If your really into Zelda it can be a fun read...just be warned about the debate that surrounds it (which i think adds to the enjoyment of the series personally).
Edit: Oh and as for picking a favourite...thats hard I tend to have a great deal of nostalgia for the older games though, especially Zelda 2: The Adventure of Link because so many people dislike the game. Its different from the rest of the NES/SNES/GB style zelda games and probably one of the more difficult games in the series.
I have never read anything about a flooding before the time era of the 1st 2 NES games, or any of the games before Windwaker. How can they? You dont have to sail anywhere. You're still on the single land instead of a flooded land mass.

The creator of the series has said before that most of the Zelda games are not related at all, taking place in a different world, with a different Link and a different Zelda, etc, every time.

Every Link & Zelda is a decendant of another Link & Zelda. I have read that the creator of the games does have a confidential file with the correct timeline, though it's only something I have read, I am not saying its actually true. It's not like I can fly to Japan and track down the creator of Zelda and ask him.
